I just tried this myself, and yes, Calibre's header/footer removal didn't seem to work - probably some minor bug when dealing with that much html.

That said, theducks advice is good, even though your eventual target is mobi. Convert from html to epub, and then follow the advice to use Sigil search and replace. Once that's complete use Calibre to convert from epub to mobi.

If the OP is dealing with individual files, the they are just that. Single files.
With Previous and Next removed , how does one navigate?

OTOH packaging them together into a book (epub) make them easy to deal with.

Since "Previous" and "Next" Are part of a <a HREF= type links, Search(&R) should be easy once the correct term is set to avoid other valid links.

If you drag the first file with the TOC into Calibre then Calibre should grab all the other files that are linked to it, creating a zip of the entire book that can be converted to epub.

It might even work if you grab any single one of these files, not sure if Calibre only follows the links in the first file or if it follows the next/previous links in all the files.

they haven't been updated in a while but as you are talking about old html books they should work.
There is html merger to merge the files html ebook cleaner to clean it.
