When I run my recipe:

ebook-convert gm.recipe gm.epub

Calibre add at the beginning and at the ending of each article a navigation bar:

How can I customize that navigation bar?

For example, I would like remove the first bar and put the bottom bar at the begging

You cannot, those are hard-coded.

And is there any chance of set a link in the title of each article to the original page?

You can do whatever you want in the article's html by implementing postprocess_html() in your recipe.
