If the computer is not quite done writing to the Reader, you can lose bookmarks, collections, and last read page. But using the eject, you know it's done and can safely pull the USB cord from the Reader.

Just because the software says it's done, doesn't meant he OS is done. I've had that problem once. I thought the software was done, pulled the USB cable and screwed things up. Using the eject means when it is ejected, it really is done.

You can always eject everything in Finder.

Personally, I've been using the Sony Reader software recently, and I use the eject button there without drama.
