There is no alternative to calibre and there is no better program to support Kobo Readers.

Instead, it lets you browse your books using your actual computer folder structure (e.g., if you organize books into folders on your desktop named "Sci-Fi" or "History" and drag them to the Kobo, KOReader treats those folders exactly like collections)."
For me, the major issues with KOReader are that it's support for ePub3 is not very good and if you have a larger library and want to be able to search for a book instead of spending the time and effort trying to create a directory structure that will make locating a book possible, you need to use calibre since KOReader's search function using the calibre's metadata.calibre file.

I wasted far too many hours on directory structures in the past and have no desire to go there again.

The other issue I've noticed is that KOReader uses more battery.

After I eject and unplug the Kobo, can NickelMenu, and possibly KFMon, trigger a script to auto-assign new side-loaded books to a collection based on keywords in meta-data (author, title)?

There is nothing at present that can do what you want.
