Trouble exporting notes and highlights

I have an azw3 file that I transferred via USB. I did lots of highlighting in it. Unfortunately, when I export the notes and highlights, the resultant pdf comes out to be blank with just the name of the book and blank page.

I initially thought that I would copy the highlights from the clippings text file but it has time and title attached to every highlights and manually cleaning each of those will take a lot of time.

How can I resolve this issue?

The book doesn't show up in my Kindle android app on phone even after syncing otherwise I'd have attempted to export notes and highlights from there instead. Maybe it's because I transferred it via usb.

To state the obvious, it looks like it has never synced.

Make sure you have the Whispersync for Books setting toggled on (Settings->Device Options->Advanced Options->Whispersync for Books should say ENABLED).

Is there some reason you are side loading, instead of just downloading? Especially since you want to export your annotations: for that you need to connect to WiFi anyway. You lose Enhanced typesetting features, plus it just seems inconvenient.

Whispersync has been enabled since the beginning I guess. I just checked.

Most of my books and their highlights are showing up in the android app for Kindle.
Only this particular book isn't showing up.

I sideloaded the book because it was in the azw3 format. For all the epub format ones, I use send-to-kindle drag and drop service.

You can't sync books sideloaded with USB. Those are always local copies only.

They will if they're downloaded from Manage Your Content & Devices.

Wait. That book isn't showing in the 'Manage Your Content & Devices' web page since the beginning. How do I bring it there? I though sideloaded ones don't show up there.

USB-transferred copies are not in Content & Devices. For a book to be there, it must be either an original Amazon purchase or sent to your Kindle account via email/send-to-kindle.

Clearly you have misunderstood something. If one downloads from content and devices, it is usually AZW3. If you side load that, it will sync. That is all I'm saying.

Yes, but not everybody buys all their books from amazon and not all azw3 books come from amazon. Hence an azw3 book isn't necessarily available from "Content and Devices" and not all USB transfers are for books downloaded from "Content and Devices".

Have I hit a dead end or is there a workaround?

Surprisingly this button wasn't showing up in some books that were synced from online send-to-kindle service and it's showing up for this sideloaded azw3 file.

Of course. But I was clearly discussing only the case where it was from Amazon.

Oddly enough, your message was not all that clear to me. If I have sync enabled, using the Download and transfer via USB functionality is hardly needed. If I don't have sync enabled (airplane mode, whatever), the books are not going to sync whether they are sideloaded from a calibre conversion or Download and transfer via USB.
