Thank you all for your help! The problem turns out to be that Calibre's wireless transfer is corrupting my files. It wasn't before but is now. But when I moved them over by connecting by USB, it works.

Are you using the WiFi transfer setup that someone created for Kobo or are you using Kobo's WiFi? If the former, I suggest reporting it as a problem. And with Wifi, you may not be able to use the new series feature. That needs USB transfer for now.
