I noticed with the new Kobo Desktop, the books are not transferred from the local computer to the Ereader, but instead the books are still downloaded from the internet.

Previous, the eReader would transfer the books from the local computer.

This new way seem to waste a lot of time to download the book and internet bandwidth.

How did you tell? There is network traffic, but, I'm not sure it is downloading the book. It could be checking for update to the book but it didn't seem to be enough traffic to download the books I sent.

One thing I do is to let the application finish its sync before connecting the device. I don't know if it helps, but I got into the habit of it a while ago.

I'm pretty sure that button is "download to the device". It is just copying them to the device. From watching the network traffic when I do this for a group of books, there isn't enough traffic for them to be downloaded from the server first.
