Does it rewrite everything?

If I use Calibre to make collections, will the program rewrite the epubs with all of the Calibre stuff added? I don't want the epubs changed, other than what is necessary to create a collection.

Only if you use Embed Metadata or convert overwrites the original format. Save to Disk will also embed metadata to the exported copy.

EDIT: This is assuming that 'collections' is either another word for libraries or a custom column.

If you mean collections, as in EPUB Packages 3.2 - Collections then I don't think calibre creates that element.

Save to Disk does not embed the metadata to the exported copy if your settings are correct. I have my Calibre set not to modify the ePub in the viewer. The editor does not modify the ePub and Save to disk also doe snot modify anything.

Saving books to disk
Preferences > Saving books to disk
Uncheck Update metadata in saved copies

Viewer
Preferences > Miscellaneous
Uncheck Keep a copy of annotations/bookmarks in the e-book file , for easy sharing

Editor (this only works for ePub)
Load an ePub in the editor
Edit > Preferences > Integration with calibre
Uncheck metadata in the book when opening
Exit the editor without saving the eBook.

That's the settings needed to keep Calibre from modifying your eBooks when you don't want them too.
