Can Calibre read hidden folders?
I tried sending books to my Kobo to a hidden folder (beginning with ".") as I use KOReader, but Calibre is creating a folder with "_" instead. Does it mean Calibre normally can't write to hidden folders and in the standard setting can synchronize books that were discovered by Nickel?

As a guess it's because calibre trys to accomodate multiple types of filesystems and modifies paths to avoid problematic characters; things like a leading period in a file name

yes trailing and leading periods in names are sanitized.
