What is causing highlighting issues?

I'm using the Kobo Clara HD. I've had two ebooks that produce the same visual bug when highlight text at the end of certain paragraphs. The highlighting remains in the annotations list but the visual highlighting disappears. I tried to edit the first ebook as it seems to happen at coded page breaks. I tried to get rid of everything related to page breaks but the problem still persisted. Now I've run into the problem on a second ebook and there are no visible css for page breaks or anything else that seems to distinguish the end of a problem paragraph to a normal one.

Are there any common ways to deal with an issue like this?

You are talking about highlighting on the Kobo or in calibre's viewer?

Are you adding these as epub or kepub? If the latter, how are you doing it. If you manage to get the books on the device as kepubs but do not get the spans that Kobo requires added, you would get the behaviour you are describing.

Looking at the code, I don't see anything obvious that would cause problems. The self-closing span is not something I can think of having seen, so I'm not sure how it would affect things. I don't think any of the CSS will affect it.

Are the books anywhere we can look at them? If they are legally downloadable somewhere, I can have a look. Or you can use the ScambleBook plugin to produce a version you can safely upload here for others to test with.

I've been encountering this problem on epubs.

If it helps, I'll point out a few parts where the problem appears. When I try to highlight the end of the previous paragraph at these points, the annotation is created but the visual highlighting disappears.

That does help, but, as much help was when I did some highlighting last night while reading and remembered a known bug.

Line 18 in that file is the second paragraph. When I read the book, this paragraph went over the page break. And there is a long standing bug in the firmware with annotations that include the last word in a paragraph that goes over page break. If you try to long-press on that word, it won't select or show the dictionary, it will turn the page or show the menu bars depending on where the word is on the screen. If you start selecting from earlier in the paragraph up until the end of the paragraph, the highlight menu will be shown and save, but not shown in the book. If you change the settings (font size, line spacing or margins) so that the paragraph is on one page, the highlight will be shown properly.

It is a little more complicated by exactly what is at the end of the paragraph. If there is only a single punctuation mark, you will see this problem. If there a multiple, usually a full-stop and a quote, the selection works properly.

This bug only affects epubs. And it is a long-standing bug. Kobo should know about it, but, I always recommend reporting them so that they know people are concerned about them.
