Books Disappearing

Over 2/3 of the books in my library have empty content. The title and cover with metadata are there, but the book size is empty. Help! I do have backups for most, but what is happening? I was able to copy some from my reader back to the library, but then even more disappeared from the library after that!
I looked in the windows directory and the book files are definitely empty. Help!

Is your library folder synced in real time by OneDrive, Google Drive, Dropbox etc.?
