How to retain the directory structure of the uploaded books

I have book collection in epub format and are organized into different folders and sub folders. I want to convert all of these epub files into azw3 format using calibre and save them in the same directory structure. Could anyone please tell me if calibre supports this ?

You can use the "Save to disk" feature in Calibre and set the template to whatever title/author combination you wish in the preferences. After saving the books to your chosen directory, you can delete the copies from Calibre.

Use the command line tools (to convert).
There you do all the heavy lifting, but you also get to must specify the in and out paths.
