Resaving book in library

When I read pdf's, I like to take notes, but this means i have to save the book again to store my "edits."

Will re-saving screw anything up?

simply open the Metadata editor (for that book) and DROP the updated book into the formats area. That will replace the existing one of the same format.
you could also add a tag or update a custom column (#notes) date while you are there

Not if my experience is anything to go by. I've been doing it for years with many different formats; including PDFs I view and annotate with PDF Xchange, and EPUBs I edit in Sigil or the calibre editor.

You need to take care if you create a file in the book folder of a different type. FX: from calibre you open an RTF format in Open Office Writer, edit it and save it as ODT in the book folder. In that case when you've done with OO Writer, open the book folder (press 'O'), and drag/drop the ODT file onto the Book Details panel (Shift+Alt+D if its not currently shown), that will record its presence within the library database.

If the external program, or your computer crashes, some unwanted files might be left in the book folder, e.g. some MS Office applications such as Word and Excel will do this. You either need to remove them manually, or better yet run a Check Library and delete them via its results dialogue. The latter has the advantage that it will find hidden system files such as those created by MS Office applications, and any other anomalies that have crept into your library.
