Conversion reproducing xhtml errors

While editing an ebook I used the error checking tool before converting to Sony Reader. It turns out that after correcting the errors detected either automaticallty or manually, when converting to Sony Reader I've found that the converter has undone many of the corrections previoulsy made. Has anyone any explanation for this?
