Limited downloads from calibre to ITunes

Hi,
I have just purchased an Ipad Mini 4 and have thrown away my kindle (fell on the floor and no longer worked) so I decided to just use the Ipad with the kindle app.

I have over 10000 books in Calibre and when I used to download books to my kindle I had the option to send across to the device but to also delete from calibre.

I have tried to download all my books (maybe a bit ambitious) to my Itunes so that I can then download as and when onto the IPad, however, only 77 books have transferred over and no more will transfer. I've been trying all day and nothing is moving, it's as if it no longer works. Am I doing something wrong?

Also, is there any way that I can also delete from Calibre whilst downloading to Itunes?

There has never been an option to "send to device and delete from calibre".
