Books in multiple collections
If I place a book in one collection and decide to put it in two more, does the Kindle 'create' an exact duplicate or a 'shortcut'?

Kindle collections are simply tags that are 'attached' to the book, no duplicates or copies are made and you can put a book in as many collections as you want.
