The central thing (various JB do additional things):

A Kindle Update_*.bin file must be cryptographically signed.
Our Kindle Jail break adds a signature certificate to the Kindle's key store.
One that is paired with the Mobileread development forum package signature.
The packaging (and signing) is done by our KindleTool, which is publicly available.

In order to modify the device beyond Amazon's builtin features.

Some people want to run KOReader, an alternative reader which supports EPUB and syncs with KOReader-on-Kobo.
Some people want to manage collections via calibre. (ME!!!)
Some people want to use custom screensavers.

Those are some of the biggest reasons.
I am not personally averse to having a small linux machine in my pocket.
