PDF page number positioning

I'm using epub as the source for a range of Liturgical books for my church. We need various services, and each service in several forms, so one mark-up and several CSS variants gives me exactly what I need. These are fine for eBook readers.

However I also need to make printed booklet versions. So I had planned on going from the epub to pdf using Calibre. It does a good job, and I can easily manipulate the PDF into double-sided booklets.

My problem is the headers and footers, which Calibre puts too close to the edges for my printer, how can I move them? Changing the margins doesn't do it.

Everything is done on Linux, by the way, so I probably could use a standalone tools, but I haven't found one yet.

Try a custom paper size in the PDF output?

I've never done PDFs, so I wouldn't know but in the manual it says:

Note: When adding headers and footers make sure you set the page top and bottom margins to large enough values, under the Page Setup section of the conversion dialog.
I would've taken that to mean that setting the margins is for exactly this issue?

@TheOldFellow - try setting custom paper size (PDF Output) a tad narrower/shorter than your paper size - eg if your paper is US Letter you might try 21x29cm (letter is 21.59x27.94cm)
