Full reset, what do I lose?

What does one lose after a factory reset on a Kobo?

Are the annotations, the bookmarks and the information about read books preserved? Also for books not bought from Kobo?

Anything that is located in main memory will be erased. Anything stored on the Sd card will remain intact and be reprocessed back to the device. Any Kobo purchased books will be restored upone sync and Kobo bookmarks should be recovered as well on sync. The book marks for the sd card books or non kobo books I am not sure if they will be recoverd on sync. Prior to the reset there is a calibre plugin that called Kobo Utilities that may be able to save all stats and book marks etc. and allow you to restore them. Someone who uses it will be able to provide more information on it and I am sure that they will weigh in on its use.

Jackastor has it covered.

With a factory reset, you lose everything. But, any kepubs you have purchased will be downloaded again. And any that you are reading will get their reading position set to the last time you did a sync. Same goes for bookmarks and annotations for these books. Shelves will be recreated and the kepubs put back onto them.

Nothing about sideloaded books is synced automatically. If you use calibre, it can recreate the shelves and shelf status of the books. And the Kobo Utilities plugin can store the reading status of the sideloaded book in your calibre library and restore them later. It also allows you to backup the annotation files created for epubs but doesn't do anything for annotations for other formats.
