I just bought an Amazon ebook and in my confirmation email saw where I was charged tax. Have I just not noticed this before, or did Amazon just start doing this?

Did you purchase the book from Amazon.com LLC, or from a Select Amazon Merchant?

Quite a few Amazon merchants charge tax in North Carolina, including Harper Collins, Penguin Group, Simon & Schuster Digital, Random House Digital, etc.

It depends on the publisher. According to Amazon.com:
