Is Metadata sent when Emailing?
The metadata is sent fine when my K3 is plugged by USB, but when I email a book there is no metadata. I'm not sure if that is supposed to happen or not.

Yes metadata is updated when sending by email also. Send a mail to yourself to test that.

The one I emailed to my K3 shows a different book cover (the original one before I changed it in Calibre) and no page numbers.

Covers are only changed in MOBI on conversion. And page numbers are not part of metadata, they are calculated separately.
