how to remove already pulled feed items?

Is there a way to remove already pulled items within a recipe from being included in the next mobi file? Maybe with some kind of database of pulled links?

You should ask in the recipe subforum.

The recipe subforum is the correct place to ask, but there isn't a finished solution now. There are some threads there that will give you all the pieces you would need to build a custom recipe that does this. I wrote a test recipe that did this, just as proof of concept (it saves out the article urls for each recipe run, then compares them on the next run, skipping duplicates). There's also an enhancement request in the bug tracker for this feature as a global switch.
