When converting from epub to fb2, is there any way to specify using <p><title> </title></p> tags for each chapter rather than the <strong></strong> tags currently used? Or at least keep the original <H?> used in the original epub?

No, I don't think there is, but user_none who wrote the FB2 Output plugin is the best person to confirm/deny.
