If you mean the titles of books, you have to change the metadata (properties) of the files. For a pdf you could use adobe acrobat (don't know what editor to use for other files). Go to the file on your computer, right click it and select properties. It should show you somewhere what the title of the book is (despite the filename).

If you generate your PDF ebooks with OpenOffice.org, you can go into the properties for the ebook source (the document you generate the PDF from), set the title of the ebook, and generate the PDF. When you load the PDF ebook on your reader the title in the properties will appear in your library rather than the file name.
