Annotations Missing In File Manager Over USB

I can no longer find my Annotations on my Kobo Forma in a file manager when connected to my pc via usb. They still show on the Forma when I look at the book, but they don't show in the pc file manager as they did as recently as one month ago.

I highlight portions of a book and then copy the .epub.annot file to the pc via usb. Then I run them through a script I wrote to remove all of the extraneous data, leaving me with a nice clean copy of my highlighted text.

But today, the annotations no longer exist when browsing the Kobo in a file manager. The only difference between now and a month ago when I last downloaded annotations is that there was a firmware update, and I switched to using .kepub.epub files (converted with kepubify) instead of .epub files. I don't know which one of these caused the change but it couldn't have happened on a worse day. I need a large number of annotations from a medical book in the next 2 hours.

I looked through all of the directories and subdirectories on the Kobo and I can't find them. Is there another way to extract them besides usb? Any help would be appreciated.
