Updating books
Not infrequently, Amazon updates books with a new cover, or to fix typos.

When I download and Add these to calibre, there appears to no option to Replace the existing book with the new one: I have to add and then delete the older one.

Am I missing some customization option?

You can check the options in Preferences > Adding books > Adding actions > Auto-merge added books, but if the metadata isn't the same it may add it as a separate book anyways.

You can drag and drop the new file onto the details pane, or open the metadata editor and use the "add a format" button to overwrite it.

right click the add books button and choose add files to selected book records.

Hmm, this isn't working: file dialog doesn't let me select a file.

Drag and drop to preview pane (but NOT Book details window) works.

Changing Auto-merge added books option works.

And metadata add a file works.

Which operating/file systems are you using?

You could try setting the CALIBRE_NO_NATIVE_FILEDIALOGS Environment variable
