Catalog is missing some books

I create two catalogs of my books in Calibre. One with all the books in my library and one with just the books I haven't read yet. I use a custom column to indicate the books I've read (it's a boolean field).

When I create the catalogs, I have the kindle (paperwhite) plugged into my windows 10 computer.

Some books are missing from the catalogs. Today I realized that the missing books are the ones that are not listed as "On device".

The books were purchased from Amazon and were put into Calibre by using the download and transfer by USB option from Amazon.

I've attached a screen shot of an example. In this case the book "The Unknown Beloved" does not appear in either of my catalogs. And it should show up in both. All of the other books appear properly in the catalogs.

Any ideas why the books which aren't "on device" are being excluded?
I've also included a screen shot of the options I used for the catalog that should list all of the books.

Following up on my previous post, I unplugged the kindle from the PC and re-ran the catalog. The same books are missing from the catalog.

Is there some debug info I can collect to see what's going on?

Are the excluded books present in the main calibre book list when you generate the catalog?

And you have a bunch of exclusion rules defined. Try running without those.

I am curious:
1) both screens show 13 books. Would be interesting to see the list of books in the title section of the table of content. Perhaps you like to add a screenshot
2) is there any reason why the book is not added to the device? For sure it should be in the catalog anyhow, also calibre do not know which books are on which device when it is unplugged. The only specific I can see, is the date. The book is from yeasterday.
3) when you run the catalog creation, do you use any marking/selection or search/filter or virtual library?
