Reconciling Calibre and Goodreads - help needed

I have a large Calibre library and a large Goodreads list that are not entirely synced. I've tried several times to merge one with the other, but haven't had much success. Ideally I'd like to be able to add books to either library, but manage shelves and tagging and other metadata from Calibre.

Any suggestions for the best way to do this? I have the Goodreads Sync plugin installed and partially configured, but I'd like to get the two libraries matched up before digging into that any more than I have.

Beyond having goodreads sync installed, you should also have the goodreads plugin for downloading metadata. Downloading the metadata with the plugin marks the book on goodreads and that mark is used by goodreads to link the books between Calibre and your Goodreads shelves.
At least that's how I have it.
