Can Calibre be prevented from merging files with the same name during import?

I've got several thousand files that have been automatically merged and I've not managed to find a way to prevent this from happening. Automerge is unchecked in Add Books.

The best, least labour-intensive workaround I've got so far is to start the import again but duplicate the directory, delete all but the .pdfs from one copy and then delete all the .pdfs from the other copy. Import the .pdfs version, rename the folders so the non-.pdfs version has the same directory as the first imported folder, then import that.

However, I import files that would trigger this quite often and if possible would prefer to strictly maintain one file per Calibre record with as little tinkering as possible.

If you add one 'duplicate' book by dropping it into the book list do you get a pop-up offering several choices as to what to do, viz:

You should be getting that with multiple books, note the check box on the left of the book.
