Can one book belong to 2 different Series?

Of course, Just not in (default) Calibre

Add a custom (series type) column for the additional one (I stop at +1. Anthologies that contain stories for more than 2, the Main {series} gets set to '<various>' and the secondary to my most favored.

I use Hierarchical series for those with universes. I do NOT track the position in the main, only the current. (publish date may give a clue, if that matters) VMMV

And remember to set your search scope to look in both places.
Preferences: Searching: Grouped Searches (a tab)
and
Preferences: Searching: Similar Books (a tab)

theducks offers some good ideas. As an alternative, you could follow my lead and, when confronted by a book in two series, take a strong swig of your favorite libation, bang your head firmly on your desk, curse the author of the book for creating the metadata nightmare, and then back to the libation. Repeat.

To me, the spinoff is the primary. It may just fit into the whole.

Then there is the 'universe' that may only have 'cycles'

As long as it doesn't happen often, just add another copy of the same book, for the other series.

I try to use the biggest series in published order to avoid getting headache after too much imbibing and rapid application of head to desk.

I have just one Pern series: "Dragonriders of Pern". All(?) of the Pern books in published order. 26 books. Most by Anne. Some by Todd and Gigi.
