opf and cover in all my book folders ?

Is there an option to store these files that are messing up my book folders locally, in AppData perhaps or even better to delete them all ?

what do you mean by "messing up". why are you even looking inside those folders?
there's no need to

The file cover.jog is the cover for showing the cover in the Calibre GUI.

The file metadata.opf is a backup for the eBook's metadata. It's used as a backup in case the database gets messed up somehow.

You really do not want to delete these files. If you do, you love cover view and you lose the ability to restore should the database have something wrong with it.
