Converting to AZW3 'loses' URLs

Hello,
when trying to convert an epub with linked-to chapters-table-of-contents, the resulting .azw3 doesn't have the links anymore - why?

Also I can neither edit the azw3 so that the table of contents can be reached from the menu (Go to - Table of contents), nor that the chapters are 'registered' in the ebook so that they can be cycled through. What are the possible remedies here, too? Thanks.

Actually the conversion was not the problem, but the inability to edit the resulting azw3 file.. Namely, this section of the metadata.opf couldn't be edited by Calibre:

... all changes were omitted, and only after several attempts did it edit the azw3.

I edit it so that the TOC can be reached from Kindle's menu (Go to-TOC)... The problem was that the azw3 was denied multiple editing attempts by Calibre... Why?
