Books from Calibre show up only the first time I send them

Hello, my apologies if this has been asked before, I made a quick search but didn't see a problem that aligns with mine.

I bought a Kobo Clara HD about a week ago. Normally, I sideload a lot, and while this is my first ereader experience it's definitely not the first time I use ebooks. When I first bought it, I simply sent epub files from the file directory to the main directory and it worked, mostly. Some of my covers were slightly smaller, is all.

While researching how to fix that problem, I came across Calibre and set it up. I downloaded KoboExtended Touch plugin, too, as well as several other ones for utilities. I love Calibre so far.

The only issue I have with it is that when I send the files to my Kobo, it only shows up the first batch that I sent. When I unplug and send another set of books, my reader doesn't see them. I can see the files on the file directory just fine, they are there. All of them have the same (kepub.epub) extension. It doesn't matter which books I send; I checked this with a book. When I sent it first, my Kobo sees it, but after that it doesn't see it. I tried factory resetting a couple of times, and also deleting everything and restarting. Only after resets and restarts I can send new books.

How do I solve this problem? I don't want to start from scratch every time I get a new book.

Are you sending your epub files to the root of the exposed storage? I would suggest setting up a directory (I use one called eLib) and storing your ebooks in there. The root directory only allows a limited number of files.

After you send the books and safely eject your Kobo, do you see the black screen with a line saying Importing with a percentage? If you don't see that, something is very broken.

if something is broken, my guess would be the database.

Yes, I do see it. But sometimes, only some books are shown. Sometimes the books that were showing are gone.

This is what I suspect too.

I started backing up and after the first time I send the books with calibre, the second time I hookup my Kobo, KoboUtilities plugin gives corrupted database error. I tried it with different books, too.

Yes, the database is corrupt. KoboUtilites has said so.

If you have a recent backup database, you can copy that over and then reboot. If you don't, you'll have to sign out and sign back in.

Given that you mention having done factory resets, this suggests that your Kobo is not being safely ejected from your computer before disconnecting the USB cable.
