Collections are driving me crazy

I have a paperwhite 2 and I was playing around with it. Sideloading books, creating collections etc. After a couple of days I found that several books showed up 2-3 times in my library. These were from old experiments. I could not delete them. Checking with a USB cable showed that thet were actually not on the Kindle. Restarting did not help. So I decided to start fresh with a factory reset. That went fine an everything was gone. I sideloaded a series of books and I tried to create the collections again. But the Kindle won't let me. It tells me the collection name already exists. But it does not show up on the list. So I cannot add books. How doe I get rid of these hidden collections?

Check for hidden collections in the various view options. I cannot be more specific as I don't have a device with Cloud Collections, but it sounds as if those are your problem.

Try this, if you haven't:

Delete the book FROM THE COLLECTION.

Ok, you now have the book still on the Kindle.

Now delete the book FROM THE KINDLE.

Let me know what happened, please.

If the above didn't work, try this:
If the book is not on the Kindle, as you state, then ADD it to the Kindle using calibre. Now check to see where it's at: Is it in the Collection? Or outside of a Collection?

If it's in the Collection, delete it from the Collection (on your Kindle). Now delete the book from the Kindle itself, using calibre.

When deleting and/or adding the same title, I always disconnect my Kindle from my PC, in order to get the Kindle to refresh itself. Then I hook it back up and will go to the next step.

Thanks guys for the quick reactions.

@eschwartz: I could not find the collections on my PW, nor on the my Amazon account. But they were visible on my, almost never used, phone app. When I deleted them on the phone I could manage them on the PW. That is weird, there obviously is syncing between the devices but not always.
So the collection problem is gone

@Dr. Drib:
I did not use Calibre for the adding and removing. I simply used Windows Explorer. The strange thing was that when I removed a book, including, the extra files generated by the Kindle it stayed visible in the library. I could not open it of course, but deleting was also not possible. When I re-added the book it showed up twice. The factory reset took care of that.
At this moment I have a fully functioning Kindle with a correct library. As I'm leaving for a 5 week vacation tomorrow, I will leave it this way. To little time and when not broke, don't fix it
