Just copy the files into the documents folder of the Kindle, while plugged in via USB. Make sure you copy them into the documents folder, and not just the root folder of the drive.

If you're using Calibre--you don't need to worry about which folders your books go in, Calibre will take care of all of that for you. Just highlight the books you want to transfer and click "send to device".

Of course, sideloaded books that aren't from Amazon need to be in a format that Kindle can read, as well as DRM free.... and if they are from Amazon, they need to be downloaded for that specific device, or need to be liberated prior to sideloading, or they won't open.
