i have a kindle touch and up until now i have been reading books from amazon in the native kindle format, but after looking around i have noticed that its not always possible to get a book in native format so which format other than native gives best compatibility from a readability point of view and retains as much of the original text formatting as possible ?

The native mobi format is by far the best choice. Anything else is going to give you trouble.

If Amazon does not have an ebook, then ePub is the best alternative format. For most ebooks bought from a store, this involves stripping Adobe (or B&N) DRM from ePub and then converting to MOBI via Calibre. The DRM stripping can be done using a 3rd party plugin for Calibre.
