You can definitely have two different Calibre libraries stored in different folders within DropBox and switch between them using the standard calibre Switch library functionality.

You mentioned Calibre libraries "pointing to Dropbox". It is possible that you meant something different to storing the library in DropBox?

I have my main Calibre Library stored in dropbox now and would like to create a second library of JUST books I want to read and would like that to be stored in dropbox also. I currently get a message saying "The folder xxx/dropbox is not empty. Please choose and empty folder"

Just a little hint - you may want to consider some other solutions for marking the books you want to read. Using two libraries is not very handy, and you have to remember to send the books back to the main library after you've read them or if you don't want to read them anymore. I would use a tag for that or a custom column, or - even better - the excellent Reading List plugin which does exactly what you need and allows you to have multiple reading lists, and even to put the books in an order.
