Open a bug report and attach the file.

I had similar issues with large files (over 30MB) with many hyperlinks. Calibre crashes either after a couple of hours or after 15 hours saying something about memory. I sort of assumed that large files are no-go. If there is hope, then I'll have to run it again to get the error report.

It depends on where it is running out of memory. In the OPs case, it appears to be while processing a regex, which may be fixable, depending on the regex.

Well, I'm trying, but Launchpad is having to think a REALLY long time about that Submit button. I'm guessing 40MB attachments may not be kosher for that system. We'll see, I guess.
