What happened to my collections?

Reader - SONY PRS-700
Windows 7

So, I used to have over 200 collections. I was, however, missing 200+ books that both Calibre and Windows showed were on my memory card. (My reader said otherwise). So, I totally formatted my memory chip, reloaded everything from Calibre, and got all 900 plus books, but only 15 collections with very few books in each one. Deleted the metadata from my reader, plugged my reader back into my computer, waited the REALLY LONG time while C figured out what books I had, got the metadata reloaded, and now have no collections at all.

AAAARRRRrrrrgh.

What am I doing wrong?

If you are letting calibre manage the collections (not using sony Reader SW), then ensure that metadata management is set to automatic (preferences -> send to device -> metadata management). Also ensure that the columns you want to use are used to make collections in preferences -> plugins -> device plugins -> sony.
