Question about ebooks with multiple novels in each

My first instinct is to call it a collection, but here "collection" has a whole different meaning. So what I have is novels bought as bundles (several novels per ebook) and want to know a clean scalable way to do this so I don't have to come back and revamp later. I know there are several people here with large libraries like I have (35,000+) and I enjoy reading them much more than figuring out where they are and tagged correctly, hence why Calibre has been such a Godsend, but I've learned it's just worth it to put new things "correctly" in Calibre from the beginning rather than having to invent ways to fix it later. Any suggestions?

I'd really like all covers included somehow, and I'd thought of having an additional field to denote which volumes were included in each ebook as they relate to series so that the original series field doesn't get muddled. I'm sure someone's already got this worked out to the 'nth degree knowing the general wealth of info here.

I split them up using Sigil, and put them in as separate books.
