Microsoft Press PDF's to Epub

I've been trying to convert some PDF's of Microsoft Press Books into a Epub format for my Nook Color. I can't bookmarks and take notes from pdf's. However when I convert the files all the formatting just falls apart and it's unbearable. I was wondering if anyone had any success in converting large technical books into epubs using Calibre? And if so how were they able to do it?

Due to the nature of PDFs, large, complex, technical PDFs wont convert well in calibre or any other program. You can play with the PDF input options a bit (they are highly per book so there is no one size fits all checkbox) to try and get better output. Otherwise I would try to find these PDF books some place in a better format.
