Metadata & cover stored separately?

Hello, how do I ensure the metadata, cover and content of my EPUBs are saved together as one file? Currently my device is not detecting the metadata or cover when the file is uploaded alone.

Also, is there any way to see which version of EPUB a file is using?

I found the answer to my first question in the Calibre settings, so this thread is now resolved.
