I've just followed the instructions given above, and I can confirm that the process worked on my Clara BW running firmware 4.39.22861. Oh, and it worked on the Mini, too.

Now that you have completed the mission of editing nickel.yaml you can move on to kobopatch.yaml.
Find the overrides section and under it the section you want to enable patches for - src/nickel.yaml so far. Insert the patch name, followed by yes or no
Code:
overrides:
  src/nickel.yaml:
    Increase home screen cover size: no
    Remove footer (row3) on new home screen: no    
    Remove footer (row3) and increase cover size on new home screen: yes
Add other patches according to taste.
You'll never need to edit the individual source/*yaml files again. Note that YAML syntax requires correct indentation.

No. Since they modify the Kobo supplied binaries they are replaced by stock on the next upgrade or the next reinstallation of the current f/w

FWIW, increasing the cover size doesn't appear to make a huge difference (if any) - at least, it doesn't on Claras. The attached photo shows a Clara 2E without increased cover size (on the left) and a Clara BW with increased cover size (on the right).
