I only saw one useful tip in Sony's response: did you buy the O'Reilly title from the Sony store? The formatting CAN be different from store to store so that is worth a shot. It is also worth contacting O'Reilly as well, if only to see if they've encountered the issue before.

You are not going to get the reader to behave differently so your option at this point is to try to get the epub to behave differently. I would open it up in Calibre and a text editor and strip out all the subsection navigation links, leaving only a top-level TOC (because it sounds like that's all you want).

But if there is another reader that displays O'Reilly titles in the way that you need.... then you are probably better off with that one!
