Accepting the risk of being accused of blatant commercialism by advertizing our own product, you could try
Calibre Companion. CC scans only the folders that you set up as containing books, and then only if you give it permission. CC also reduces the problems caused by faulty metadata embedded in books because CC uses the metadata from calibre's database, not inside the books. CC has many other book management features that you might find useful.
Finally, we are very close to releasing an update that supports connecting to calibre's content server, letting you download books and along with the associated calibre metadata.
