If the Latin is marked up with language tag 'la' you could use the calibre epub editor to get a list of the Latin words via Tools->Report->Words. It can save to a csv file which you can sort in a csv file handler.

And if you installed a scientific Latin hunspell dictionary into the calibre editor you should be able to spell check the Latin and as well as the main language.
