I have a feeling you may be on the right track, especially if you've been extrapolating overall battery use from a short time sample. i.e. It has used 10% of the battery in 10 minutes so that means the battery will only last for 100 minutes.

The discharge rate is simply not linear and its non-linear character is exaggerated if the discharge profile is faulty.
