More emdash woes

I'm working on a very long text (1.5mb) in Bookdesigner and have JSWolf's latest Book Cleaner files installed. I inserted all the emdashes, then saved the file as a BD file.
When I returned to it later, I noticed that all the 'oe' dipthongs had become emdashes too. So I altered the lot, saved the file and went off to have supper. I've just opened the file, and all the 'oe's have reverted to emdashes. Much cursing has ensued.
Does anyone have any idea what I am doing wrong, or how to save 'oe's permanently?
I've just had a look at some of my earlier bd files, and they too have not saved the 'oe's.
