I had thought that possibly the issue might be caused by still having the demo version (which did pick up the directories correctly) installed, so I deleted it, but that made no difference.
For now, since they were using a fair amount of space on the SD card, I have deleted the local SD database files, and I am using the sync via wireless push operation for the device. That seems to work with no problems (aside from the occasional random wireless timeout error).
