Search Index files are kept here:
/system/Search Indexes/

system is a hidden folder. If you are on Windows, you'll need to disable "Hide protected operating system files" in order to access it.

Delete the contents of "Search Indexes" and restart your kindle.

Edit: Before trying the above, simply restart your kindle first and see if search works. Often a restart will fix abnormal behavior.
